I saw there was a discussion about this issue in earlier version of blog engine, but I was wondering where is the best place to put those conditional comments.

I put them in the master page in the head section but it doesn't seem to work properly.

      <!--[if lt IE 9]>
  	<mce:script type="text/javascript" _mce_src="js/html5.js"></mce:script>
	<mce:style type="text/css"><!
		.main1, .main2, .main3, #menu .ul_2, .box1, .button1, .tabs ul.nav, div#contact_form .download-box p, #contact-form .bg, .jqTransformSelectWrapper div, .jqTransformSelectWrapper ul, .jqTransformInputWrapper { behavior: url(js/PIE.htc) }
		.main2{ box-shadow: 0; -moz-box-shadow: 0; -webkit-box-shadow: 0;}

-->
  <!--[endif] -->
        <!--[if lt IE 7]>

<![endif]-->
      <!--[if lt IE 9]>
  	<script type="text/javascript" src="js/html5.js"></script>
	<style type="text/css">

		.main2{ box-shadow: 0; -moz-box-shadow: 0; -webkit-box-shadow: 0;}
	</style>
  <![endif]-->
        <!--[if lt IE 7]>
