Is either BE installation in a folder marked as an application in IIS?  You can't have 2 BE installations in the same IIS application.  You would need to mark one of the BE folders as an 'application' in IIS.

If you're site is at a web hoster, web hosters often have a way with their control panel to mark a folder as an 'application' or 'application starting point'.  If you have direct control over the IIS, you can do it in IIS6 by right-clicking on the subfolder, Properties, and 'Create Application', or in IIS7, right-clicking on the subfolder and choosing 'Convert to Application'.
