Cannot change a theme in 3.2

I've just upgraded to 3.2 from 3.1.

If I copy the standard theme into a new folder and update the ID in theme.xml, I can see the new theme, apply it from the admin dashboard and it shows perfectly.

However, if I make any change to site.master to e.g. add a comment, the page shows as blank with a 0 length response and there are no errors thrown. Editing the file to put it back as it was then works again.

I've tried restarting the web server, etc. It feels like a checksum has been created to cause this. Is it a compilation cache? I recall there was something I needed to clear in previous versions, but couldn't find it.

If it helps, I'm hosting as an Azure webapp. The only "complication cache" I see is a couple of CompilationSnapshots folders. Perhaps these are at fault?
